My major is to take Meteorology and Atmospheric sciences but next year in senior year of high school should I choose Physics Honors or AP Environmental Science?

It really depends on what you want to do in college and your future career.
In terms of learning, I’d go with Physics since it’s an all-around course that’s needed no matter what you pick.
Unless you’re going into Biology-related majors, I’d stay away from AP Environmental Science. It’s not worth your time unless it’s required in your course, because getting college credit for things not in your major doesn’t do you much good.
